I like the ones way in back by the Space Mountain exit, for the reasons of being partially hidden, the neat paintings of the planets outside, and the bathroom music loop in there. Crazy, I know.

These aren't hidden, but, I like the one just past Alice in Wonderland, where the stall doors look like playing cards and the tiles are hearts and the door has a Queen of Hearts on it. That's a nicely themed restroom. :)
Here is my favorite "hidden bathroom". Just remove the lid and you are ready to go. ;)

The ones in the lobby of the Magic Tower of the DL Hotel are very clean and have piped in music.
I think the one in the Wonder Tower is hidden since you take stairs down to find it among some hotel offices.
Tiki Room is the only one that I can think of.
Oh and the big marble ball fountain that they removed in Tomorrowland, because it was used as a bathroom.
