I noticed this yesterday too. Everything in the room was working except the moving walls that make it appear as if you are going backwards, so the ball did not appear to be moving towards the jeep. My brother next to me didn't even notice the effect wasn't working.
Sunday night, when we got to the "boulder room," our vehicle stopped for a few seconds, then lurched forward; actually it was more of a violent jerk. Nothing was working except the AA Indy.
Then the lights flashed on the non-moving boulder and we went down the ramp.
It seems they're having problems with the effects in the room; I was there two weeks ago and almost the same thing happened. And then a month ago, the same thing - no moving boulder and no walls moving.
AND, has anyone noticed the snake has been out of sinc in relation to the ride vehicle? It's been lunging at the car AFTER it's passed.
We rode Indy on Sunday 9/4 in the evening and it wasn't working then. I've been on a few times when all the effects in that room haven't been working. I've been on it when we are just stalled in the room with nothing happening then the Indy AA "wakes up" and starts talking. I was under the impression this happened due too many vehicles already in the loading/unloading area.

That's exactly what happened to me last time I took to the Temple. Except our troop transport vehicle also stopped before the arrow room, and after the arrow room, and at the boulder scene, and at the place where Indy is standing in front of it.
Hmm. Is this strictly technical glitches, or are they putting more jeeps on the line than they can handle?
Speaking of which, though this is PotC seems to be in quite a backup at the end these days. Last time we were bumping boats in front of us clear to the jail/begging dog scene.
If the vehicles are constantly backed up, it does nothing to improve the overall capacity of the attraction. Unless Disney wants to keep as many people on the ride as possible, giving them more chances to try to get out or reach out with their hands or other nonsense.
Speaking of off topic, yet slightly related, there were the same kind of problems with Space Mtn. on Friday. On my first ride the lights were off on the first lift and on my second ride not all of the centrifuge effects were working on the second lift. During the ride it also looked like not all of the stars were fuctioning correctly.
