What do you mean by "upper level"? The load/unload and Blue Bayou? If so, they can't pump that much water up, can they - it's a small area compared to the lower level and outside-the-berm showroom.

Why do they pump water up from the lower levels in the first place?

Yes. One of the closing duties for the Pirates CM's is to slide in a board or gate at the top of the ramp and water fall to prevent the water from going to the lower levels. To be honest, I can only guess why they do it. I would guess to make maintenance of the pumps and other equipment easier. With the lower level drained, the maintenance CM's can walk the flume wearing just boots. If it's not drained it's too deep to easily walk. I have seen the lower level drained when I worked as a CM, but it wasn't part of my regular duties so I don't know all of the details. I have seen a picture or two online of the drained flume but can't find them now.

If they had known then what they know now, they would have set it up like Grizzly River Rapids - where they can drain the entire ride quickly and easily into an outside holding pond like they have behind Boudin Bakery.

As it is, their 'put a plank over the first drop' system to hold the water upstairs works well enough - they also do that when Pirates is down for minor unscheduled repairs and the Blue Bayou stays open - Nobody would pay extra for that restaurant to look out over a drained flume area.
