Part of it was the old parking lot, and the major part of it was the jungle cruise, which used to be almost twice as long as it was now.
The Eeyore parking lot. The sign for the lot is up in the rafters in the film room.

uhh used to be twice as long? i thought they just shortened some of the first turn in the beginning section..

I was pretty sure they just shortened the first turn of the JC enough to make room for that part of the queue. The rest of the Indy line is underground literally right up against the POTC ride building until it can get out to the Indy ride building (1/4 mile away from the temple entrance).

When I went on the JC, I couldn't tell that its layout had changed.
As others have said, they had to cut out just a small portion of the first portion of the JC. You can see the impact when you go by the section with the Indy queue on the right. There is a temple scene with a stone elephant and a large jewel. With the new layout, you have to look a bit backwards to really see it. The JC used to come very close to the base of the Swiss Family Treehouse and curve back in. That was reclaimed for Indy.
