For views, your best bet is in the Mira Costa hotel. I forget the name, but enjoyed a breakfast buffet there, overlooking Med. Harbor. From inside, you'll see it spanning the entrance. There are a lot of nice places to eat, but rarely offering views.

In Shibuya there’s the Cerulean Hotel, the top floor has a restaurant/Bar. I believe it’s 38 stories tall and this is also a great place to stay and not that expensive. The last three times I’ve been to Tokyo I’ve only stayed here. Shibuya is just an awesome city plus it’s a block or two to the train station – Yamanote line.

Roppongi Hills has the Mori Tower at about 54 stories with a viewing deck at the top but you have to pay for it. There are a few places to eat and shop, plus they have a couple cool museums. Just don’t stay too late in Roppongi and don’t go to the dive bars

There are two 'sky restaurants' in Sunshine 60. On the 58th and 59th floor. This is a skyscraper located in Sunshine City, Ikebukuro.
